# BioMamba: Domain-Adaptive Biomedical Language Models

This repository contains the training, evaluation, and analysis code for **BioMamba** — a family of biomedical language models built by continued pretraining of [Mamba2](https://huggingface.co/state-spaces) checkpoints on PubMed, C4, and Wikipedia.

BioMamba covers five model scales (130M, 370M, 780M, 1.3B, 2.7B parameters) and is evaluated on biomedical question answering (PubMedQA, BioASQ), clinical note completion, and discharge summary generation (MIMIC-IV).

## Setup

## Data

All datasets are stored under the `data/` directory. The table below summarizes each dataset, its source, and how to obtain it.

### Automatic Data

Most datasets are downloaded automatically from HuggingFace Hub on first use. The training and evaluation scripts handle caching under `data/`.

### BioASQ (Manual)

BioASQ test data requires free registration:

1. Register at http://participants-area.bioasq.org/
2. Download Task B golden files (e.g., `13B1_golden.json` – `13B4_golden.json`)
3. Convert to HuggingFace format:
   ```bash
   python scripts/data_preparation/convert_bioasq_golden_to_dataset.py \

   ```

### MIMIC-IV (Manual)

MIMIC-IV clinical notes require PhysioNet credentialed access:

1. Complete CITI training and get credentialed access at https://physionet.org/content/mimic-iv-note/
2. Download and extract the note CSV files to `data/mimic-iv-note/2.2/note/`
3. The evaluation scripts will automatically load from this path

### 1. Continual Pre-Training (CPT)

## Tokenizer

All BioMamba variants use the [GPT-NeoX tokenizer](https://huggingface.co/EleutherAI/gpt-neox-20b) (vocabulary size: 50,280 tokens) from `state-spaces/mamba-2.8b-hf`, ensuring consistent comparison across model scales.
