**General notes on usage**:
- We are designing 21nt siRNA sequences (19nt + 2nt TT overhangs).
- The selection of siRNAs against a gene of interests starts with a target mRNA sequence which begins at the start codon (=> necessary for parameter 4) and excludes introns (=> to satisfy parameter 4), and of which variants (splice, polymorphic, allelic) are known. ### Step 1: Automate siRNA candidate discovery

In this step, we retrieve siRNA candidate sequences suggested by a variety of design algorithms and softwares. siRNA candidates which are suggested by multiple tools (>3) will be further analysed in step 2 based on a 20-parameter quality scoring system.

The folder 'software_comparisons' mainly consists of modules which enable webscraping of siRNA design websites.

The software tools included are:

<a name="thermo"></a>
1. ThermoFisher's BLOCK-iT RNAi Designer

For our purposes, [this tool](https://rnaidesigner.thermofisher.com/rnaiexpress/) provides sequences which can then be ordered from ThermoFisher with additional chemical modifications they do not disclose; the product is named 'Stealth RNAi siRNA'. The algorithm this tool relies on is proprietary, and the only parameters we can manually set are species and G/C percentage (min & max). Note that we are here extracting information about the position on the mRNA that their siRNA would be targeting, however their product (the effectiveness of which they vouch for) is heavily chemically modified. It is designed to be suitable for in vitro and in vivo experiments; especially for the latter it is endowed with higher specificity, stability, and less cellular toxicity by suppressing the initiation of protein kinase R/interferon response pathway. However, they give no information about the nature and position of these modifications.

2. RNA Wizard

[RNA Wizard](http://www.sirnawizard.com/design_advanced.php) by Invivogen considers optimal internal stability of siRNAs, and excludes immunogenic sequences. However also here, we cannot choose the underlying algorithms and parameters.

3. siDirect

[SiDirect](http://sidirect2.rnai.jp/) is based on the algorithm by [Ui-Tei et al.](https://www.ncbi.nlm.nih.gov/pmc/articles/PMC2602766/) by default. Ui-Tei et al. found that off-target effects are strongly related to thermodynamic properties of the siRNA seed region & target mRNA 3' UTR duplex. To obtain siRNA with reduced off-target effects, the melting temperature of the seed duplex should be <21.5°C. Users can also choose other algorithms ([Reynolds et al.](https://www.nature.com/articles/nbt936); [Amarzguioui et al.]) and various combinations of these algorithms. As a default, the siDirect module returns all candidates that are suggested by either Ui-Tei, Reynolds, or Amarzguoui, but this can easily be changed in the code to select e.g. only candidates which are suggested by all three.

4. siDESIGN center

The siDESIGN center by Dharmacon (which was acquired by Horizon Discovery) is based on the algorithms by [Elbashir et al.](https://www.sciencedirect.com/science/article/abs/pii/S1046202302000233?via%3Dihub) and [Reynolds et al](https://www.nature.com/articles/nbt936). If the nucleotide sequence is provided as input, the seed region specificity of siRNAs can be evaluated - this is relevant for estimating off-target effects. The exact matches of the seed region of siRNA to the 3' UTR of the genes are determined; the lower frequency of seed region in the target genome proves the specificity of siRNA.

5. sirna by sFold

[sirna](https://sfold.wadsworth.org/cgi-bin/sirna.pl) is a submodule of sfold [Ding et al.](https://www.ncbi.nlm.nih.gov/pmc/articles/PMC441587/), the software for statistical folding of nucleic acids and studies of regulatory RNAs. siRNA design is based on a combination of RNA target accessibility prediction, siRNA duplex thermodynamic properties and empirical design rules. Its approach to target accessibility evaluation is an original extension of the underlying RNA folding algorithm to account for the likely existence of a population of structures for the target mRNA [source](https://www.hsls.pitt.edu/obrc/index.php?page=URL1097777933).

6. RNAi Explorer

[RNAi Explorer software](http://www.genelink.com/sirna/RNAicustomorder.asp) by Gene Link Inc. includes parameters such as GC content and consecutive bases. This tool does not include different algorithms and parameters. The page seems to be faulty; it remains to be seen whether this defect is temporary. If the page stays down, RNAi Explorer will be excluded from this project.

7. Oligowalk

[Oligowalk](http://rna.urmc.rochester.edu/cgi-bin/server_exe/oligowalk/oligowalk_form.cgi) was designed by Mathew's group at the University of Rochester Medical Center. It mainly selects functional siRNAs based on thermodynamic hybridization properties and the algorithm by [Reynolds et al](https://www.nature.com/articles/nbt936). This tool provides both comprehensive thermodynamic information, as well as an estimated probability of it being efficient siRNA. The results are sent per email, which takes several hours. The code is written so that the link which one receives per e-mail can be pasted into the console, upon which the results are analysed. A drawback of Oligowalk is that it has not been updated since 2008.

8. SiRNA Design (IDT)

[This tool](https://eu.idtdna.com/site/order/designtool/index/DSIRNA_CUSTOM) by Integrated DNA Technologies Inc. considers asymmetrical end stability, which is an important siRNA design parameter. Traditionally, siRNAs are around 21nt in length. IDT proposes using 27nt RNA duplexes, which are able to effectively target some sites that 21mers cannot silence. These DsiRNAs are processed by Dicer into 21mer siRNAs. Further background is provided [here](https://eu.idtdna.com/pages/education/decoded/article/rnai). For our purposes, we just extract the site they suggest targeting, but stick to our 21nt length.

9. Eurofins siMax

The [siRNA design tool](https://eurofinsgenomics.eu/en/ecom/tools/sirna-design/) by Eurofins Genomics allows you to specify which stretch of the coding region should be targeted (the whole sequence is the default), which problematic designs to exclude (>3G/Cs in a row, >A/Us in a row, U at 3' end, excluding all of these is set as default), min. and max. GC content (default: 30-53), and min. distance from start and stop codon (default in both cases: 100).

### Step 2: Scoring quality of siRNA candidates based on design parameters

In this step we perform mostly automatic scoring of the suggested candidates that step 1 yields. The scoring is based on rational design parameters suggested by [Fakhr et al. (2016)](https://www.nature.com/articles/cgt20164.pdf). This will be particularly useful to justify or explain potential differences in efficacy that we might observe experimentally. Candidates suggested by step 1 and validated by step 2 should in theory have a high chance of working well.

What are the parameters, and what are their weights?
1. BLAST search of sense strand (1): this should be done **manually** in step 3
2. BLAST search of antisense strand (1): this should be done **manually** in step 3
3. Not located at SNP site (1): in the case of luciferase, this is not necessary; therefore this parameter is, for now, not implemented yet.
4. Not located in first 75 bases from start codon (1)
5. Not in the intron (1): We can exclude this parameter as **our input sequence should already exclude introns**.
6. GC content of 36-52% (1). Note: Amarzguioui et al. suggest 31.6-57.9, one could consider being a bit more tolerant with this parameter. The distribution of GCs probably matters more than total content.
7. Asymmetrical base pairing in the duplex (2): more A/U at 5' of antisense strand and more G/C at 5' of sense strand
8. Energy valley in the 9-14th nucleotide of the sense strand (2)
9. GC repeat less than 3 (0.5)
10. AT repeat less than 4 (0.5)
11. No internal secondary structures and hairpins (2): The secondary structure predictions (MFE and centroid) are retrieved from the RNAfold web server. [The implementation of this parameter will be further explained below.](#secondarystructure)

13. Weak base pair at 5'-end of antisense (1): presence of A/U

The scoring of these parameters is implemented in the file `nt_analysis.py`, and called in `main.py` of the folder. Parameter 11, however, is implemented in `secondarystructure.py`.

<a name="secondarystructure"></a>
The file `secondarystructure.py` retrieves the input DNA sequence, inputs these to the [RNAfold server](http://rna.tbi.univie.ac.at/cgi-bin/RNAWebSuite/RNAfold.cgi), which converts it to the RNA sequence, and then scrapes both the **minimum free energy prediction** as well as the **centroid secondary structure** (=the structure with the minimum total base-pair distance to all structures in the thermodynamic ensemble) off the site, once they have been computed. To ensure robustness we score the secondary structure of both MFE and centroid predictions and then take the average, however some preliminary tests showed that for our sequences tested so far, the scores for the predictions of both models were identical.

The format in which the RNA structure is returned is **dot-bracked notation**. The characters "(" and ")" correspond to the 5' base and the 3' base in the base-pair, respectively, while "." denotes an unpaired base. We are particularly interested in the **unpaired bases**. Roughly speaking, the less the mRNA target sequence is folded onto itself, the more accessible it is for our siRNA. However, the location of unpaired bases is crucial. Gredell et al. [(2008)](https://www.ncbi.nlm.nih.gov/pmc/articles/PMC2658823/) showed that siRNAs targeting regions of the mRNA predicted to have unpaired 5'- and 3'-ends resulted in greater gene silencing. Therefore, we check for the presence of these so-called **5'- and 3'-loops**. Out of 2 points which can be awarded to a target structure, 0.75 are given for the presence of a 5' loop, another 0.75 for a 3' loop, and the remaining 0.5 are split between "total number of unpaired bases is above average" and "total number of loops is above average". As mentioned before, the  score x/2 is calculated both for the MFE and centroid predicted structure, and then the average of these two scores is calculated. This then constitutes the structure score of an siRNA candidate.

### User inputs

The user, when running the main.py file in the software_comparisons module, needs to input the mRNA target (plain nucleotides & [FASTA format](https://www.bioinformatics.nl/tools/crab_fasta.html)), a name for your query (e.g. fireflyluc) which only contains letter, and your email, so that the oligowalk and sfold results link can be sent to you once the computation finishes. Further customisable parameters will be added.

### Step 3: BLAST search to avoid off-target effects

We want to use BLAST (short for Basic Local Alignment Search Tool) to check whether both our antisense strand (the guide strand which is complementary to the mRNA target sequence) and the sense strand (passenger strand, matches mRNA target sequence) are complementary to any gene/mRNA sequence in our organism other than the one we want to target. Both sense and antisense strands should be checked via blast with reference sequence database (Refseq-RNA database) of the desired organism to reduce the risk of silencing unintended genes.

**Using the NCBI Blast tool: Which settings to choose?**

- Remember to remove the TT overhang from your sense/antisense sequence before running your alignment check.
- As Blast has some limitations w.r.t. alignment of small sequences, some parameters of blast's algorithms should be changed.
- As we are performing nucleotide-nucleotide compariisons, we choose the Blastn  program. 
- Set the word size to seven in order to have more precise alignment.
- For more stringent specificity checking, set the Expect threshold to a value as high as 1000 or 3000 (similar to primer blast program).

<a name="results"></a>
**Understanding BLAST output**

The statistics reported in the BLAST output tell you different things about how meaningful your alignment is.

For example, coverage tells you whether you have a long or short alignment. Combined with the identity value, it can tell you whether you have a long, low identity match (in the case of genes, this could e.g. signify an orthologous gene), or a short, high identity match (which in the case of genes could signify similar protein domains/active sites). The e-value is a description of how likely it is that the match could have arisen by chance. We will now examine these metrics in more detail.

The **score** is the least informative metric as it is length-dependent. A score of 1000 could arise from a match with a query sequence with 10000 residues, in which case they would be unrelated, or from a match with a 300 residue query sequence, in which case it would signify a true relationship. **Max score** = the highest alignment score calculated from the sum of the rewards for matched nucleotides. **Total score** = the sum of alignment scores of all segments from the same subject sequence

The **e-value**, or expect value, is not length-dependent and often more indicative of a true relationship. It represents the number of alignments expected by chance with the calculated score or better. The lower the e-value, the more statistically significant the match. E.g. an e-value of 0.01 signifies a 1% chance of finding this match in a database of random sequences.

2 factors that strongly influence e-values are (i) the length of the sequence - it is easier to find a perfect match to a shorter sequence than it is to a longer sequence, and (ii) the size of database - it is easier to find a match in a larger database than in a smaller one. The e-value equation is  E=K * m * n * e^( -lambda * S); K and lambda are constants precalculated for the database m=query length, n=database length, S=score of the alignment (raw score).

Raw scores, as mentioned above, are not length normalized, therefore short query sequences cannot achieve high S-scores. The combination of large databases and **short query sequences can lead to relatively high e-values, even if the alignment is virtually identical**. These high e-values make sense because shorter sequences have a higher probability of occuring in the database purely by chance.

**Percent identity** reports on the percentage of basepairs that are the same between your sequence and reference sequence. It is possible that you have a 99% identity match, but only across 35% of your sequence. The latter would be indicated by the **query coverage** metric. In this case, you would have no information on how closely the other 65% of your sequence matches up.

The **Query coverage** indicates the % of query sequence that overlaps with the reference sequence. If the target sequence in the database spans the whole query sequence, then the query cover is 100%. The smaller the qurey coverage, the less data (nucleotides) are being compared and chance error are higher. E.g. if it is 21%, only 21% of the query sequence matches the subject sequence. If the submitted query was 2889 bases long, 606 were found to align with the subject sequence in the database.

**Evaluating BLAST results: what ranges of values are good?**

- In general, real similarity is indicated by: high identity value (>98% sequence similarity), high query cover value (>70%), low e-value (as close to 0 as possible).
- **Coverage**: Queries with >78% coverage with the subject are considered as a risk factor for off-target effects
- **Percent identity**: 15 out of 19 nucleotides matching is tolerable.
- **Further considerations**: it is recommended that candidates that are homologous with >7 nucleotides in undesired genes should be discarded. Note that percent identity, to my understanding, does not necessary consider order though, and that the recommendation refers to stretches of >7 matching nucleotides. Further, it must be mentioned that the attachment of inner nucleotides of siRNA to unwanted genes is more detrimental than the attachment of 3' or 5' ends.
- According to siDirect software, sense and antisense strands with ⩾3 mismatches between siRNA sequence and unintended targets counts as high specificity.
- In summary, less than 78% query coverage with other genes, ⩽15/16 nucleotides out of 19 matching with the respective siRNA, is believed to be tolerable.
- However there is always a probability of unpredictable off-target effects for siRNAs.

Note: it might be worth it to check the precise locations of alignment along the siRNA input sequence. Although most siRNA design algorithms include BLAST to identify off-target transcripts until near-perfect complementarity, off-targeting primarily occurs when the seed region (nt 2-8) pairs with sequences within 3'-untranslated regions of unintended mRNAs, which can induce translational repression.

Also, you can check physiological location of top hit alignments (e.g. if you are targeting the brain in a way that mostly avoids your siRNA cargo being delivered to other organs, and the off-target hits are not expressed in the brain, they might not be so relevant and can potentially be neglected.

<a name="homologymodule"></a>
### Homology search module

You might want to check whether it is possible to design 1 sequence that works in several species. For example, we might be testing an siRNA sequence in human cells, but plan in vivo experiments in mice and rats. The ideal scenario would be to design 1 siRNA to target a region that is homologous in humans and mice, or in mice and rats. Another possible scenario is that there is several transcript variants of our target, and we want to make sure that the region our siRNA is complementary to is present in all transcripts. The code contained in the homology module collects the transcripts you want to compare, checks how many homologous regions there is between them that are above 19nt long - this parameter can be adjusted - and also visually displays where they are. Finally, it also allows you to check which of your sirna candidates targets one of these homologous regions.

**Pre-loaded sequences**

The file `sequences.py` contains some mRNA sequences that are then loaded into other scripts; at the moment, it contains AC1 mouse, rat, human TV1 & TV2, sheep X1 & X2 transcripts.

<a name="homology"></a>
**Homology finder**

The file `homology_main.py` is made up of two parts. The first allows you to select the transcripts you want to compare out of a few preprogrammed ones which are loaded from the sequences file, or allows you to enter new sequences. As the program will tell you, you must pay attention that the mRNA sequence you provide replaces U's with T's, as seems to be the convention on the NCBI nucleotide database. In the first part, the user selects the sequences it wants to compare to find matching regions. A few sequences are preloaded from `sequences.py`, but there is also the option to enter new sequences. The second part finds all matches >= 19nt, and prints both input sequences with the matching regions highlighted.

<a name="taqman"></a>
**Taqman cross-reactivity checker**

For our experiments, we used Taqman assays by ThermoFisher to determine gene expression levels before and after knockdown via RT-qPCR. As a first step, we wanted to see whether any of the Taqman probes showed cross-reactivity, as this would have allowed us to perform assays on mouse, human, and/or rat cells using the same probes. The file `taqman_main.py` checks whether a Taqman probe targeting one sequence also has a target site in a different sequence. The script is made up out of 5 parts:
1. We pre-load some input sequences from sequences.py, and give the details for the corresponding taqman probes. If the user wants to work with these transcripts, no further input is required.
2.  We now let the user select which of these sequences he wants to examine, or add a new sequence with the details of its corresponding Taqman probe (assay location & amplicon length).
3. The third section is just a quality control check to make sure our indexing has been done right. As a checkpoint, we check that the motif targeted by 1 taqman probe in 2 different transcripts is identical.
5. We extract the motifs targeted by the Taqman probes.
6. We check whether the Taqman probe specific to one sequence also has a target in the other, and vice versa.

<a name="rat"></a>
**Comparing rat transcripts**

The file `rat_transcripts.py` contains outdated transcripts of rat ADCY1, i.e. sequences that had been uploaded to NCBI, but subsequently removed. The reason to consider these outdated sequences is that for ADCY1, we noticed that while the mouse and human transcript had similar lengths (~12k bp), the rat transcript on NCBI was significantly shorter (~3k bp). As we know that the resulting proteins of all three species are very similar, this difference was puzzling. There exists a shorter human transcript, which serves different physiological functions, so our hypothesis was that the official rat sequence was the equivalent to this, and the long form was currently not published. In the [rat genome database](https://rgd.mcw.edu/rgdweb/homepage/) we can find [ADCY1 rat mRNA transcripts that had previously been reported](https://rgd.mcw.edu/rgdweb/report/gene/main.html?id=1309318), but then taken off NCBI. There are two such transcripts, [X2](https://www.ncbi.nlm.nih.gov/nuccore/XM_008770320.2?report=genbank) and [X4](https://www.ncbi.nlm.nih.gov/nuccore/XM_008770321.2?report=genbank), that have similar lengths to the [mouse](https://www.thermofisher.com/taqman-gene-expression/product/Mm01187829_m1?CID=&ICID=&subtype=) and [human long form](https://www.ncbi.nlm.nih.gov/nuccore/NM_021116.2). Despite these sequences being taken off NCBI for unknown reasons, we wanted to explore whether they have high homology to the long human transcript.

<a name="parameters_analysis"></a>
### siRNA dataset analysis: Which parameters really count?

The parameters we use in our siRNA design pipeline for scoring candidates are based on [Fakhr et al. (2016)](https://www.nature.com/articles/cgt20164.pdf). We experimentally validated our pipeline by testing the 3 highest-scoring candidates (out of the pool of >4x recommended siRNAs) in two cell types in vitro, and indeed got very good results (>90% knockdown). However, this is a small sample size to draw strong conclusions from, and importantly, we don't know whether a lower-scoring candidate would have performed worse. We wanted to see whether our total score, as well as scores for individual parameters, differ significantly between siRNAs that have experimentally been shown to perform optimally or suboptimally. To test this, we explored four datasets. I will give a brief overview of the datasets, in the hope of facilitating further analyses. The Excel file containing all four datasets + additional information can be found in the 'datasets_excel' folder.

<a name="datasetA"></a>
**Dataset A: [Huesken et al. 2005](https://www.nature.com/articles/nbt1118.pdf)**

This data was generated by scientists at Novartis. In this paper, they randomly selected 3106 siRNAs and screened these in H1299 cells in duplicate, at a concentration of 50nM. Data from 2431 siRNAs passed quality control filters. This data was then divided randomly into a training set ([2182 sequences](http://biodev.cea.fr/DSIR/data/TrainAll2182.txt)
) and test set ([249 sequences](
http://biodev.cea.fr/DSIR/data/TestAll249.txt)) to test an artificial neural network to predict siRNA performance.

Out of these 2431 sequences, 778 achieve 50-70% inhibition, 853 achieve 70-90%, and 369 achieve >90%.

This dataset is loaded and preprocessed in the file `DatasetA_Huesken.py`. The script (1) preprocesses the data to have just antisense strands and the corresponding inhibition values, (2) plots the distribution of inhibition values, and also informs the user how many siRNAs have above and below 50% inhibition, (3) creates a variable that stores the antisense strands without their overhangs, (4) sorts the antisense strands by their inhibition values, (5) extracts the 200 highest- and lowest-efficacy siRNAs. These variables are then loaded into the main analysis script.

**Dataset B: [Ichihara et al. (2007)](https://academic.oup.com/nar/article/35/18/e123/2402822)**

This dataset was collected by Ichihara et al. from previously published literature. It is a collection of sequences from 5 publications: [Reynolds et al. (2004)](https://www.nature.com/articles/nbt936), [Vickers et al. (2003)](https://pubmed.ncbi.nlm.nih.gov/12500975/), [Haborth et al. (2003)](https://pubmed.ncbi.nlm.nih.gov/12804036/), [Ui-Tei et al. (2004)](https://pubmed.ncbi.nlm.nih.gov/14769950/), and [Khvorova et al. (2003)](https://pubmed.ncbi.nlm.nih.gov/14567918/). 60% of the data is taken from Reynolds et al., 18% from Vickers, 11% from Haborth, 9% from Ui-Tei, and 2% from Khvorova.

The entire dataset contains 419 sequences, of which 60 achieve 50-70% inhibition, 117 achieve 70-90%, and 96 achieve >90%.

This dataset is loaded and preprocessed in the file `DatasetB_Ichihara.py`. siRNAs with lower than 10% inhibition and those with higher than 90% inhibition are loaded into the main analysis script.

**Dataset C: Subset of dataset B, [Mysara et al. (2012)](https://www.sciencedirect.com/science/article/pii/S1532046412000263)**

Mysara et al. (2012) filtered dataset B and found 38 unique siRNAs that were not invovled in the training of any second generation tools (=machine learning tools to predict siRNA performance, such as [Biopredsi](https://www.nature.com/articles/nbt1118) or [DSIR](https://www.ncbi.nlm.nih.gov/pmc/articles/PMC3484153/)). These 38 records were used to create dataset C. While this dataset is not relevant to our analyses, I decided to include it as it might be useful for others.

This dataset is loaded and preprocessed in the file `DatasetC_Mysara.py`.

**Dataset D: Subset of [Fellmann et al. (2011)](https://www.ncbi.nlm.nih.gov/pmc/articles/PMC3130540/)**

Fellmann et al. chose nine genes, for which each possible shRNA was designed and experimentally tested, giving rise to a huge experimental dataset of 18 593 sequences. The ratio between active and inactive siRNAs is ~1:77. To overcome the data being skewed to negative results, Mysara et al. isolated the 238 positive incidences, and randomly selected 238 sequences from the remaining negative data, giving rise to a dataset of size 476. What is important to note is that Mysara et al. give the 19nt antisense strand with its corresponding inhibition value, which makes it look like the original paper tested conventional 19nt+2nt overhang siRNAs. While shRNA is the precursor to siRNA, the experimental results are not 100% comparable. Fellmann explicitely states that "siRNA algorithms are poor at predicting potent shRNAs", and that their findings "illustrate that the multistep process of mRNA biogenesis introduces additional structural constraints, providing an explanation for why siRNA-based algorithms often fail to predict functional shRNAs". Designing a successful shRNA seems to be dependent on more parameters than optimality of the 19nt antisense sequence. However it seems reasonable to draw conclusions in the other direction - the antisense sequence contained in a successful shRNA is likely to also be successful on its own. I would think this is the assumption Mysara et al. made, but did not state explicitely.

The subset of the Fellmann dataset contains 476 sequences, of which 70 achieve 50-70% inhibition, 53 achieve 70-90%, and 127 achieve >90%.

This dataset is loaded and preprocessed in the file `DatasetD_Fellmann.py`. siRNAs with lower than 10% inhibition and those with higher than 90% inhibition are loaded into the main analysis script.

<a name="parameters_automatic"></a>
**Which parameters can automatically be computed for large datasets?**

Several parameters have not been automated yet, either due to the difficulty of doing so, or because it was not necessary for the input sequences we had used so far.

Parameters 1-5 have not been automated (BLAST sense, BLAST antisense, not at SNP site, not in first 75 bases from start codon, not in the intron), and while parameter 11 (secondary structure at target site) has been automated in our pipeline, it is difficult to score for hundreds of sequences, as secondary structure prediction, for one, requires the mRNA sequence targeted by an siRNA (which is hard to find for all siRNAs in the datasets), and is also time-consuming.

Parameter 12 (TT overhangs) was not scored for all siRNAs, as some datasets (B, D) only contain the 19nt complementary sequence, while dataset A does also contain overhangs.

To summarise, the parameters we scored in our analyses were 6 (GC content), 7 (asymmetrical base pairing), 8 (energy valley), 9 (GC repeats), 10 (AT repeats), in some cases 12 (TT overhang) and 13-20, which check for the presence or absence of specific nucleotides at specific positions.

<a name="analysis"></a>
**What analyses did we perform on these datasets?**

We wanted to answer 2 questions:
- Does our score actually say anything about whether an siRNA is good or bad when tested empirically?
- Are all parameters actually important in differentiating between high- and low-efficiency siRNAs?

To answer this, we extracted the lowest (<10% inhibition) and highest >(>90% inhibition)-efficacy siRNAs in the respective dataset files (e.g. datasetB_Ichihara.py), and performed t-tests between these two groups for the parameters mentioned in the [above section](#parameters_automatic). The analysis is done in the `main.py` file of the sirna_datasets_analysis folder. First, a structured Excel file is generated to store the results, then, antisense strands for the dataset to be analysed are collected, and the complementary sense strfands are generated. First, the low-efficiency siRNAs are analysed - for each siRNA, scores for each parameter, as well as their total score, are computed and stored, and the results are summarised in a bar plot. The same is done for the high-efficiency siRNAs. Then, t-tests between the two groups are performed - for each parameter, and for their total scores. The results are automatically added to the results file.
